"Trinity bubble disappeared after downgrading." - Sony prevents you from playing games that have been downloaded from a higher firmware. Therefore, after downgrading, it is hidden. You can redownload the game on your lower firmware and reapply the Trinity patch to make it compatible with your current firmware and higher.
According to TheFlow the apps are not deleted but hidden.

What game was deleted? I lost the psp game I used for trinity injection, I had to delete it using content manager on the vita first and then download it again. I started off just downloading it again and it didn't work.

Or delete id.dat and restart? My 64gb sony memcard was put in a vita with 3.70 and have other vita with 3.65. When I want to put the memcard in 3.65 vita, it requires me to reformat, update to 3.70 or not use it. When Trinity finally released, I unlinked the 3.70 memcard (henkaku removes id.dat) and finally be able to use the memcard in 3.65 vita and all data are kept the same.As others have said, you will be able to login to PSN and therefore the store by installing Henkaku and spoofing your system software to 3.70. I assume installing Henkaku was your reason for downgrading in the first place, and if you're using v2 of the h-encore app then the spoofed version will already be set to 3.70 for you, but you can check it and change it if necessary by going to Settings -> Henkaku Settings -> Spoofed Version
If you do go online with 3.68, obviously make sure not to let the Vita update to 3.70 again. The spoofed version should be enough to prevent this, but there are additional measures you can take such as settings your primary DNS manually to 212.47.229.76 (a 3.60 update server, so no newer version there!) or using the Update Blocker app. In any case, the Vita should notify you if it downloads an update and ask you to confirm before it installs it, giving you a chance to cancel and delete the update.
I would be interested to know if spoofing to 3.70 would make the game reappear - but I guess you'd have to restart for it to refresh, and it's not going to automatically load Henkaku on 3.68 so...
