There seems to be a minor visual glitch with the Home Menu when the 3D slider is turned on, and I'm not certain but it might have something to do with having Luma3DS installed, but that's a total guess. I'm just mentioning this in case anyone else can corroborate it or has any clue why it might be happening.

I first noticed it on my Old 3DS XL, some time after installing Luma3DS via B9S. I could have sworn it wasn't always like that. Then when I got a New 3DS XL, the glitch did not happen on it. Once again, some time after installing Luma3DS, I noticed it happening again.

Basically the glitch is when you've got a game or app open with the 3D slider turned on and you press the Home button, you'll see the suspended app screen sink backward into the view (this is normal). Then when you press Home again, it comes back forward, but it goes a little too far, so the suspended app screen is jutting out about a quarter inch for a moment before fixing itself.

I'll get some screenshots if anyone wants them. Like I said, it's minor, but it does kinda bother me!

Remove cfw and see if it still happens

@HelpTheWretched, uninstalling the custom firmware is a very bad idea because of the high chance of softbricking your 3DS. You can simulate how your system would behave in an unhacked state if you try the Section I - Safety Test. Just don't go any further with the Sections I and II.
So just to make sure, despite the big warnings about unsigned games & their saves and modified critical system software, the entire "Safety Test" section is really a safe test? The action "Mount image to drive" is temporary and will be unmounted upon power-off, correct?

That is correct. When you launch the decrypted .firm extracted from the NATIVE_FIRM *.cia (0004013820000002 n3DS -or- 0004013800000002 o3DS), you will make the 3DS temporary act as if it was stock or not hacked until it reboots. If the 3DS fails to launch or reach HOME Menu, that means your 3DS doesn't pass the litmus test in safely removing custom firmware (it would brick if B9S was uninstalled).

I doubt removing CFW would fix your 3D effect mishap, but you can try Section I to suss out that possibility.

Edit - Oh, by making it act not hacked, all your (pirated) HOME Menu games and homebrew apps will be ignored or cannot be launched. You have nothing to fear about losing save data as nothing gets deleted.

Thanks, much appreciated. Fixing the 3D glitch isn't that important to me, I'm just trying to bring attention to it.

So I've taken some screenshots, you can see them here:
http://noproblo.dayjo.org/DepthTest (enter that on your 3DS Browser to see the 3D images)
Things to note:
#1 - The Zelda title and © 2013 Nintendo are at screen depth; no difference in their position. The Triforce is slightly behind them.
#2 - The black rectangle with Suspended Software has a 2-pixel difference. I don't know if this is normal, or if it's also part of the glitch.
#3 - The previously screen-depth parts are now slightly forward. Note the black bars letterboxing the edges. The rest of the images are also horizontally squashed by about 1 pixel; look closely and you'll see some interpolation.

Okay, I've also taken the same screenshots for a different game, which has pixel-precise graphics and no 3D.

You'll be able to see the forward jut in the 3rd set a bit better. Also you can see the interpolation fairly clearly in the Developers text at the bottom.

[Edit]
I've just notice that the 'forward jut' as I'm calling it, actually happens as the game image begins sinking backward when you suspend it.
