Can someone help me?
On the bottom of the original post it says: It is recommended that you backup your SD files before running GBARunner2, as the .sav creation feature may corrupt your SD card.

I just wanted to know what exactly this means. Does this mean whenever I save through a game itself (for example, in a pause menu or something), I run the risk of corrupting my SD card? Has anyone actually has their SD card corrupted through saving in this manner?

I have a New 3DS XL (U) with a 128 GB SD card (64KB clusters). Should I backup my entire SD card before using GBARunner2 through Twilight Menu++? (That would be a huge pain, since I have over 50gb of games/files).
Yes.

Yes as in you have corrupted your SD car through saving before, or yes I should backup my SD card?
To both. That's why it's just one "Yes".
Also, what version of Gbarunner2 does Twilight Menu++ come bundled with, and is if it is not the latest, how can I update it?
The latest.

I just read the GBARunner2 thread and here is what it says:
https://gbatemp.net/threads/gbarunner2.451970/

"Only SRAM is supported, so patching is required if your rom uses EEPROM or FLASH. The save is not written to your sd card, I'll be implementing that later on (just like a gui and stuff)"

What is the difference between SRAM saving and saving to an SD card? Is there any risk of corrupting if it is an SRAM save?

That post is old.
The ROMs should be SRAM-patched, if they don't use SRAM.

No. I believe the same issue would occur.

I know, but I would rather my flashcard (~8GB SD) gets corrupted rather than my 128GB 3DS main card (which needs to work in order for my custom firmware to run). I was just wondering if performance and everything would be the same

I did something dumb and can't figure out how to undo it. I enabled the LED on the hinge of my 2Ds XL to turn on when I enter TWILIGHT MENU++. It's distracting as fuck and I can't find that setting to turn it off.

Help?

Install the latest TWiLight Menu++, where it no longer needs the launcher.

You did nothing wrong.
It's a bug in TWiLight Menu++ itself.
