I read a lot of posts about updating Switch's console firmware with SX OS and ChoiDujourNX but there isn't a clear guide about HOW to safely update.

I have two Switch, one with firmware 4.0.1 and one with 5.1.0.
I don't use (for now) any kind of emunand.

Assuming that SX OS will be compatible even with the latest 6.2.0 firmware, what's the safest way to update OFW of my Swicthes?
- Using ChoiDujourNX once I'm on SX OS CFW?
- Booting to original firmware and update via wifi?
- Any other way?

I hope this post could be useful for everyone that have SX OS!

NEVER and I repeat NEVER UPDATE VIA WIFI USING NINTENDO'S SERVERS.

It burns your fuses and has a risk of getting you banned. Always use ChoirDujourNX to update firmware (if you care about CFW.)

I followed the ChoirDuJourNX main post. There was instructions there. I have not been keeping up with SXOS and their "emunand" and features so I don't have any advice on what you in specific should do, other than to remind you that you can't ever roll back your firmware if you update using the original firmware so it's probably a bad idea.

Any reason why I'll have to rollback?

Yeah, because things get patched or break sometimes in newer firmwares and occasionally a superior hack may show up for an earlier firmware version. I think it's particularly important if actual emunand implementations are starting to show up since theoretically you could be on any firmware you like with your emunand (more than likely, the newest) if you have the proper base firmware.

TL;DR, you never know.

What about someone who has an emuNAND setup? OFW latest version for online and CFW for hax. If you boot to OFW, your fuses would be burned regardless, right?

No only if you boot to OFW outside of a custom bootloader (Hekate) IIRC

Edit: that's why you use autoRCM, to prevent this.

Here is a detailed breakdown of the situation https://www.reddit.com/r/SwitchHaxi..._os_will_burn_your_fuses_to_whatever/e101g9i/
For what it's worth, I did not know that SXOS had no fuse protection (at least for some period of time), this thread is dated late June, so it may not apply to you. I don't know if it is fixed.
Also, I am incorrect about downgrading. You could downgrade, but you would lose the ability to boot with stock bootloader (thereby destroying the main theoretical benefit of downgrading, possible untethered coldboot).

TL;DR your original post doesn't have a simple and clear answer (for every persons circumstance). Smart money is on play it safe and use ChoirDuJour

I have a "clean" sysnand for online and SD emunand for homebrew. I've held my sysnand back on 6.1 but I will have to update to 6.2 to continue playing online on sysnand. In my case it's unavoidable, I will have to update via nintendo's servers once 6.2 is supported by CFW
