After resforing a nand backup, games (cias) that I had installed previously still show up under data management and still take up blocks. Is there any way to restore these titles while also keeping save data?

Data is only preserve with the specific nand backup you make, older nand backup would just mean you need to backup your save with like JK save manager or checkpoint.

If you did not make those backups and if you see X's for the games in the Data Management, it is possible to recover the games, DLCs, updates, saves, and extdata in a really convoluted manner.
Oh dear, you're in for a hell of a time. Basically, you lost your tickets when you did the NAND restore. This means the 3DS acknowledges those games but don't believe you own them. Keep in mind that installing a *.cia will overwrite and delete the *.sav file.
