Hacking Switch keep asking about formatting the SD card after I setup Atmosphère

I'm trying to setup my SDXC micro SD card for Atmosphère. What I did was to insert my micro SD card, update the Switch firmware when it asked me to (don't care about downgrading, I didn't have the exFat update), then format the micro SD card when it asked me to. After all that, I used FTPiiU Everywhere to FTP all the Hekate/Atmosphère files (I don't have an SD slot in any of my PC/Laptop). When I put back the micro SD card into the Switch, then start the Switch, it says that the micro SD cards need to be formatted, again.

What do I do from there? Do I need to reformat it Ad Nauseum? Can I directly go to RCM and make my NAND dump without reformatting the SD?

Edit: Sorry I just realized that the title could be confusing. I haven't gone to RCM mode yet. I only setup the micro SD card for Atmosphère, I did not install Atmosphère yet.

So you used a Wii homebrew application to transfer your files? That's quite an interesting workaround. : - )
But apparently the transfer itself didn't quite work. If none of your devices has an sd card reader, then buy yourself on for around 8 dollars or your regional equivalent.
That way you would have way more control, as you could format the sd card probably with your OS.

I'm pretty sure I won't be able to format the SD card with that kind of reader, since the hardware of a USB drive slot is different than a SD slot. Anyways, shouldn't a SDXC already come in exFat format it off the box?

The devices will do just fine for that. You can see that by looking at the posted user photos. You have one where an sd card adapter is used an another where the micro SD is inserted directly.
A new sd card would likely come with a single partition formatted as FAT32.

Update: It seems that my SD card was in "NOFAT" format (???). I formatted it with the Switch. I am now doing my full NAND backup. It seems that FTPiiU Everywhere wipes out the format? I have no clue what happened.
