what?? what tool in first post???I unpacked my cxi file using the tool mentioned in the first post. But how do I apply it then? Everything I found was for the 3ds and not windows. Don't know the right key words to find what I need.

if you play with update. Apply v1.2 patch on code.bin extracted from v1.2 update.took me a while but I think I finally did it. Had to intercept wii u usb helper to get the cia, else I wouldn't be able to pack to cxi (because I cannot find a guide to do so out of the app files it downloads^^)... Applied the changes to code.bin with an ips patcher but nothing is working. Tried with 100% catch, always shiny not locked and instant text if I remember correctly)

If I click "prepare for emulation" it first creates a .cia (combining the game and update automatically). I quickly copied given .cia before it gets deleted (because it creates a cxi) and extracted it with the toolkit. After that I applied the patch with floating (flips) to code.bin (there is only one!)... After that I repacked the files with minor major 0 (because I don't know what to insert) and created the cxi. The game is running, but the patches are not applied.
If you happen to know how to do it properly, a guide would be very much appreciated. From looking through the forums, others would like to know, too and never get proper help :-(
EDIT: Oh, the created code.bin is different in size, so I would guess the patch got applied but not repacked?

the size should be the same.
i suggest you use helper pack base game cxi only, then download patch and build the patch into cia. use https://github.com/Asia81/HackingToolkit9DS/releases v12 to extract the cia, apply ips patch, then use v9 to pack those into a decrypted cia.
install the new patch cia with citra.
v12 change the batch script to use the new added encryption support feature in newer version "3dstool". dont understand? you just need to know "it only unpack encrypted file into decrypted contents and pack them back into encrypted one"Except "no outline", not a single patch is working. Alright. The problem is there seems to be something off when repacking with V12 to .cia (even if I just repack the update!)... It didn't work and I was about to give up. But I tried it again with V9 (dont forget to run setupus.exe) and after repacking everything was working as expected. Weird! Thanks for the hint to V9!
EDIT: Oh, it isn'T about the missing dll error with V12. Repacking worked fine, but maybe it missed code.bin or something, I don't know :-)
Also, I had the curtsey of adding all the codes I wanted into a .zip for whoever helps me... Thanks in advancedOkay, so I don't know how late I am, however... I need to merge a few codes with a MAc(Yes Ik... WTF do I have a Mac... Not My Choice) But if someone could help me, that would be nice...
