I was playing BOTW, and when I saved and closed out, every icon has a cloud icon, saying the data was corrupted and I needed to update the games. Also, my physical copy of FIFA 18 shows the same problem. BOTW is the only one that still has data, it’s on the internal storage. Odyssey, and Mariokart are on the SD card

What can I do? Do I have to redownload everything?

Sounds like it, just redownload all of your digital games.
It's possible your microSD card is dodgy, try putting it into a PC, error checking it and formatting it. Although the Switch is also capable of formatting its microSD card.

It won't try to format it if it's already exFAT or FAT32, though, so I'm guessing it's just improperly formatted

i would hope they would save to both, for redundancy purposes, in case one or the other corrupts.

I highly doubt they would give us SD-savegames in any sanctioned manner. Not only does it open the doors to save editing (cheating), but in more then one instance have people been able to use save files to exploit the consoles.

Even if Nintendo wanted to give us the option to store our saves on the SDcard, I highly doub't they will. We have a tendency to ruin nice things.
If anything, they could give us cloud based storage for our save games. That would presumably be safer in their eyes, and if it works as intended it should suffice for most users. This could also save a consumers butt if the console is stolen or broken beyond repair.

I guess we can just hope for the upcoming online service supplying us some sort of assurance as to that our saves are safe. I really wish they would have let the saves be stored on the cartridges like the *DS. Being able to just plunk my game into another console and pick up from where I left is amazing.
Then again, I'm sure allowing saves to be stored on the cartridge could pose some risk for them. You could use something like a Gameshark to edit your save files, and even inject exploited save files with little to no skill.
