Gaming System transfer error

Hi
I've recently been doing some work on my brother's 2DS, trying to install boot9strap from my personal O3ds with Zelda: 4 Swords. I have followed Plailect's guide, with one extra step; I started by system transferring the 2ds into my EmuNAND. I then followed the guide as normal. However, after waiting a week and transferring back, two very important pieces of software have gone missing; my brother's pre-installed Pokmon Sun and 4 Swords itself. Pokemon Sun exists in Data Management, but with a grey cross next to the icon on the 2ds. Zelda: 4 Swords exists on MY 3DS, in the same manner (with the grey cross). I also accidentally transferred a couple of homebrew tools (SaveDataFiler, FBI, Freeshop) which have also gone missing. Zelda: Four Swords was installed through freeShop, however I did have a legitimate eShop titlekey installed. Can anyone help me with this before I go to Nintendo?

One more problem.
I now can't use MY nnid on my 3DS, saying that it's 'linked on another system' (error #022-2591). I'm coming to gbatemp first because trying to contact Nintendo with this stuff is probably not a great idea (hiding my use of CFW).

Things installed using tickets you don't own (anything installed through FreeShop/CIAngel or with a ticket installed from tikShop or FBI), as well as homebrew, won't transfer.
Pokemon Sun should be redownloadable from eShop.

Even though my ticket was eShop sourced? Dumped dfrom my own console.

Not sure. You installed it with FreeShop, correct?
It depends on whether FreeShop patches out the console specific information even for titles that belong to that console or not.

Also Pokémon Sun was on a different SD so it didn't transfer. Me with EmuNANDs and SD cards....

It should still be redownloadable.

Nope. There's no NNID linked to the target and didn't transfer at all; was on the SD card, which wasn't inserted.
EDIT: Does the fact that is was preinstalled make any difference?

It shouldn't. Preinstalled games should normally transfer fine, the only cases where they won't transfer is if they were installed from legit CIAs (which technically should be the exact same thing as if the game was preinstalled, but it seems Nintendo has records on their servers of which consoles had preinstalled games that prevents that from working)
Maybe the info on their servers didn't update correctly after the first transfer, so that when you transferred back the game wasn't registered as preinstalled on that console on their servers and so it wouldn't transfer, but that's just a guess.
I would suggest just counting your loses and installing the legit CIA, there's probably no recovering it at this point, unless... Have you tried opening the eShop on his console? Sometimes that can fix missing tickets.

Tried opening eShop but didn't work. I have no way to install the CIA as I don't have one.
