After looking through the rxtools menu's a long time ago, I pressed one option (think it was in the same menu with something related to friend codes) and after rebooting, my 3ds had a black screen and blue light. I can access recovery mode and updated all the way from 7.0 to 11.2, but it still has the same issue. I don't know the options that were in the menu, so I do not know the option I used to brick my 3DS. Also, this happened before I got to backing up my NAND. Could anyone post a list of menu options of rxtools? It might shed some light on what caused the issue.
Stop using RXTools. RXTools is long dead and the actual RXTools are highly unstable.
Setup a new CFW and use Decrypt9

Also that's 3rd or even 4th case I've encountered with this problem. One of them (same symptoms: black screen with the recovery mode and sleep mode working) was related to legit unhacked 3DS that started behaving like this after legit DS game cart being inserted. So this could definitely shed some light if those have something in common. Or maybe just NAND extdata got fucked up (for example, I know a case of brick using an app to set up 300 play coins corrupting the extdata).
Was it rxTools 3.0 (with the blue graphical menu)? I assume it was but just to be sure
Nah, it was way back, before June 15th 2015. I think it was rxtools 2.4 and firmware 7.0. Thanks for wanting to help :).

EDIT:
This happened way back at an early version of rxtools, and my 3DS is bricked. So unless there actually is a way to unbrick it using the luma stuff, I don't think there is any point redirecting me there. I decided to look around for a fix which might or might not have been found after 2 years of trying now and then, and I thought the best place to find a solution would be the official rxtools thread.

lolwhat, how does that happen lol. Been using it for ages.

The above date stores the last time new Play Coin(s) were obtained. The contents of this file is updated by home-menu. PTM:GetTotalStepCount is not checked constantly, after home-menu boot this is only checked when waking from sleep-mode. Each time home-menu updates the contents of this file, home-menu will set the Play Coin total to 300 if it's higher than the 300 Play Coin limit.
Home Menu loads this file / opens this archive during startup. When accessing this file fails, like when the file/archive is corrupted(or at least on older system-versions), the result is a brick due to Home Menu using svcBreak. Yellows8 bricked a 3DS this way due to corruption via invalid FSFile:Write flush flags. When opening this extdata archive(0xf000000b) fails, Home Menu executes svcBreak.

Unfortunately, I don't remember which tool the person I've encountered was using to set play coins

If this got an update like reinand 5 for a9lh I'd definitely give it a try but anyone still using this on emunand are just restricting themselves.

Thank God nobody will as it's so broken it's not even funny anymore
Someone can fix it. The only thing preventing anyone from working on it is the community being salty.

AFAIK, Hardcoded addresses, the tools being so broken it's not even funny, it basically needs to be refactored completely to even support a9lh. It was just not meant to. Rather than do dinamic patches it used hardcoded ones (that can break even more stuff if modified at all).

As you know dukesrg_ tried to refactor it. But even though the project hasn't been fully cancelled(?) i haven't heard of it again.

And you've even said so yourself in other threads, people that used it wanted the tools (and we got better community versions by now, thanks to people like dok3). For the CFW part of RX, we got many, better coded options to fork/refactor. At least that's what i want to believe instead of devs being salty/throwing a tantrum against rxTools.
