bots to automate boring things like grinding and like doing same things over and over again on games in order to level up etc or unlock something

Including collecting eggs and dumping them in the PC - ORAS/XY, apparently a NTR plugin could be used.

how is it gonna detect if a pokemons shiny you could have it just keep bredding pokemon untill the pc box is full but you will not know if you got a shiny or not. Also needs to know when eggs have hatched you could do screen dection

Essentially, it wouldn't matter to me personally whether shiny or not, just the process of dumping and collecting the eggs.

No hatch needed~

eh but automating it all would be better just leave your 3ds on for weeks and you will maybe have alot of shinys and it would get rid of all the non shinys so the pc box does not get full

eh people have made bots that press the buttons on the 3ds not having to make one of those would be better

I've seen something with a similar process with a Rasberry Pi with inputs. - if I had the skills to do so, id make one..

My Idea: A Plugin for Desmume on PC to support the touchscreen. I dont know is it possible but it would be nice! (Lock the Mouse in the Touchscreen-Window + use the 3DS Touchscreen)

It's not hard, you don't even need to touch the mouse and you can also stream the framebuffer to the 3ds if you want to.

Would it be possible to use some type of homebrew app to enter username and password for a wifi connection? At my university (and i think most others) the wifi asks for a username and password which is not something we can do on the 3ds as far as i know.

Just open the internet browser after the connection test fails to log in. After that, everything will work normally.

This will work for certain "guest" accounts where you have to agree to some terms of usage, but not with any of the connections that require username and passwords i've tried this method on (two different Universities).
