Alright, so I've gotten all the way to the making a fake cia part, but why I run the python script it gives me an error at the end, and I'm afraid I'm not technically savvy to know what it means. Could someone translate into laymans terms what's happening here?
And yes, I'm sure I have python 3 installed XD.

Ok, first I renamed the save file since it was spitting out some error about a file that already existed, so I thought I'd try to nip that in the bud if that was what it was (before that I did what you said exactly to no dice). Then I opened the cmd prompt straight from the folder since the cd command was giving me a message about invaild directory. But now it's giving me a '[setting error] "-o" takes one parameter' and '[result] Invalid arguments, see 'makerom.exe -help'" (I don't see anything labeled makerom.exe -help). I'm sorry for making trouble, I seem to be floundering about like a fish out of water.
I managed to actually get it working now, so thanks for all the help! Hopefully I can at least act as a waypost for other lost users XD
I can confirm that eeprom save injection works just fine!
Finally was able to transfer my old Zelda ALTTP save between unlinked NANDs.
For some reason gen_rom.py didn't work on my PC first (Windows7 x64 + Python 3.5.1), but I managed to fix it.

your gem_rom seens to work
but for some reason in final my save is not there
I tried to inject Dragonball Advance Adventure save
Now if only it'd be possible to remap buttons and remove the bad contrast/motion blur filter it'd be perfect.
By the way, that game doesn't save at all without patching to SRAM.
That's probably why you can't inject your save.
If i try to extract the save of any pokemon and try to edit the save with any save editor of pokemon, it will work? or this was only made to make backup's of the save game, i really don't know much about this, sorry.
Can you tell me how you did it? because i tried but the save editor told me that the save is not supported...
Any other progress is planned? I suggest there will be in the 3dsx a simple file manager and an option to backup/restore the data folder, can be really helpful.
