CIA files are installed to your emunand on your sd. 3DZ files are on your microSD in your Gateway cart. Depending on what size cards you have, you might prefer one over the other. Both should be safe for online play.

aside from all that, you can now set up your o3ds to boot straight into Gateway with Menuhax so you don't have to bother with the DS Profile exploit (4.5) or loading Gateway through browser (9.2). I have mine set up to load straight into Gateway mode and installed HBL cia to launch HB. Takes a little hex editing, but works great.

that sounds quite nice actually. Does the exit setting glitch still kick you back into your sysNAND though?

The fact is that it still takes hours to install a CIA file. If OP wants to spend that much time installing a game, he can use that time to walk to the nearest Walmart, buy a bargain bin game, walk back to his house, and get a private header in the time before the CIA finished installing.

EDIT: @XDark_FenixX Continue using .3dz as you have been, but you should get a CIA installer anyway so you can install DLC and updates.
The whole point of having a Gateway is for the convenience of using .3dz files. If you are going to use CIAs, just sell your Gateway and use CFW.

Sounds good. I do want some DLC and updates though (like smash characters) so it sounds like I'll have to get a CIA installer anyways. Is it really that complicated to use CIA files?

I do have several games ripped that ive been using for different 3dz files. I've found some headers won't work with some games (not sure why) but i have 3 or 4 I can rotate and 1 eventually works

You don't have to see, you just need to read about the folks who came on here asking to buy a private header.
Stop being stupid and read yourself. Those folks had Sky3DS and no way to dump their own ROMs, otherwise people with a Gateway can do that themselves with a $1 copy of Skylanders.

I'm not being stupid, there is a way to grab the header even if you're a sky3ds user. Someone actually made a thread about it. Go READ.

It's not complicated at all to use CIA files. Find BigBlueMenu.3ds, and run it from your gateway red cart when you have some cia files on your internal SD card. Scroll to the right once, press L+ R + A and they will all install. (You can also install a cia version of bigbluemenu so you can install games without the red card). It doesn't really take hours to install CIA files, small things like updates and virtual console games would take 10 seconds to a minute, large games might take five to twenty minutes. It is worthwhile installing games you are going to play regularly so you can get to them more easily (rather than spend half your life scrolling to the right on the Gateway Select menu). Plus if you get files for a CFW as well, if you forget your red card one day you can still get into emuNAND and play those games. Plus your home menu looks more lived-in. Personally I only use my Gateway card for trying out games I'm not sure if I'll like. The only "game" on my gateway microSD right now is DevMenu.

Please link to said thread, because all I could find is a guide to using Powersaves ANOTHER DEVICE mind you that you have to buy in order to rip your own headers.

Most folks would rather spend $5 for a header than $20+ on another piece of hardware and follow a guide.

Regardless, if you have the ability to run .3DS/.3DZ do it. It's quicker and easier than installing .CIA files, takes 30 seconds tops to patch your private header into your ROMs.

Thats right, using a powersave to get headers was another option for sky3ds users. I never said it was free, I said it was an option for sky3ds users. If they feel that spending 20 bucks on anything is not worth it than why by a GW or a sky3ds LET ALONE A 3DS CONSOLE.
