Both allow you to install retail/eshop games on your SD card, the key difference is that CFW is free and gateway is not.

What's the easiest way to make private headers for SKY3DS? Considering that I don't have a GW and whatnot (I do have an original cartridge though), is that even possible?

Regarding the Powersaves, I saw two versions, 3DS Action Replay Powersaves [Datel] and Action Replay PowerSaves Pro [Datel]

Getting it using an exploited 3DS is just a matter of dumping the rom and using on of the GW tools to extract the header.
You could install a cia copy of Cubic Ninja on your emuNAND and set up Ninjhax 2 with it. After that, grab some emulators. For GBA you can set up Pasta CFW and install VC games if you want. However, you cannot install these to emuNAND on the N3DS yet, so it's up to you if you want to take the risk of installing them to sysNAND.
As someone else has stated, you need a 3DS that is running CFW or Gateway, that's because you need to dump the game cardtridge and use rom patcher to extract the header.
There is another way using "power saves pro" but I don't know about that since I never needed it.
There is people who sells them online but I wouldn't really trust them since it can be a total rip off.

Yes, you do. You can use either savedatafiler or NTR (I think) to do that.

You need to play in Classic Mode if you want to use a retail cartridge you own. Launch GW Menu by pressing L while booting and choose Classic Mode instead of GW Mode.
And yes, you can dump your own retail cartridge using yet another option in GW Menu. It will also have your own private header since it comes from a retail cartridge you own.
From the questions you're asking, it seems you never really read many guides before, especially the one from GW. If so, it's also likely you might not be using emunand or have made a NAND backup before.
If that is the case, you should inform yourself about it and do it since it's important.
I did a transfer from an original 3DS XL to a N3DS using the "Wireless Transfer to smaller microSD Card" option. I assumed that this was meant to transfer all my saves, just not my game files. However, I did this having MH4U on my old 3DS as a digital download. I re-downloaded MH4U and my save file did not load correctly.
Through some research I found that MH4U stores it's save data on the Game Card (At least for retail), does this mean that my save was tied to the digital copy of the game?
After my old 3ds game back up it prompted me to delete the old files on my SD card, and I chose to save them. So if it is stored separately from the game download, I believe I still have it on the old 3DS. I backed up the contents of the SD card to try and see if I could pull it off, but I'm realizing that those file contents are incredibly encrypted.
So I guess my major questions are:
Is there a good tool to decrypt the entire contents of a 3DS SD card? Does it matter if it's in an encrypted folder that is not currently being used by that specific 3DS?
Is there anyway to recover the Save File through transferring back/forth to the different Systems?
Does getting my save back seem possible at all?
