Someone at work told me they wouldnt be compatble with each other if the DS is flashed. Please tell me this is not true..

i thought you couldnt brick a ds unless you bad flashed it. thats why you had to bridge the board in order to flash to the bios.
Uhm, no. The SL1 jumper is write protection for only the first some odd bytes of the DS's firmware, the rest of it is free to be written to by anything w/ the code to do so. For example, this is where your wifi settings are stored and obviously one does not need to bridge the SL1 change their wifi settings. Also the Taihen trojan is quite capable of bricking your DS w/o you bridging the SL1 jumper.
Flashme puts its recovery code in those bytes that are protected by the SL1 jumper so that if something were to foul up the unprotected part you would still be able to re-flash it. On a non-flashme'ed DS there is no recovery code, so even though the code in the protected area is still intact there is no way to "fix" the parts that have been trashed w/o something like PPFlash and a fair amount of technical and soldering skills.
