Actually clean mode won't boot at all.
Then you got a problem. Srsly.
Well what should I do?
Just edit the rom in an hex editor to apply the hex fix, then you just boot in Patch mode and everything seems to work perfectly.
(Only problem I ran into so far was that Unova Link would freeze the game when attempted, but running it in Clean mode I got it to work.)
I definitely don't recommend Clean mode for normal gameplay though.

Will a Japanese Black 2 save work with the English White 2?
Japanese BW save files work with English BW save files, so I assume the same is likely true for BW2.

Edit: Forgot to mention that Black and White saves are interchangeable, although Black City/White Forest data gets screwed up.
