Is it at all possible? Perhaps tricking the 3in1 tool or GBAexploader into thinking a commercial cart is a 3 in 1 expansion, and then overwriting the NOR or however it's called with a rom.

No, it's not possible. Commercial games have READ-ONLY components, so it's a no-no

That's because it's been DUMPED from the ROM-memory on the cartridge, It's now on your computer =D. (You can't edit the actual GBA carts)

ROM = Read Only Memory

Children, calm down.

What he means, is that you cannot edit the actual ROM *inside* the GBA cart itself, as they are Read Only, hence the name 'Read Only Memory'. The 'ROM' you have of a game is a duplicate dump that is placed in a writable area, a-la your hard drive. From there you an edit the file as much as you want, but you'll never be able to put it back on the original cartridge, again, because of that term, ROM 'Read Only Memory'.
