I recently bought a 3rd party gamecube controller to play game on nintendont. The controller works just fine on Wii games that supports a GC controller, like Mario Kart Wii. But when I try to play on nintendont, it works on the menus, but when run a game the controller just stop working. Native controller is on. What can it be? I can't find a 2nd hand original gamecube controller for less than 300 bucks.

Try native off, I leave it off to use real controllers and use the Wii Remote plus Nunchuck to use Home as an exit. You might need to just leave native off, that was how I used real controllers anyway. So try that, and in case you have them the wired Smash For Wii U GC controllers that came with the USB dock and Wii U bundle and those wired ones they made for the Switch Smash do work on a Wii, so if you had 1 of those you have a real working GC controller you might have overlooked, but try native off. I just leave it off by default.

You can leave the game without wiimote by pressing R+Z+B+Dpad down.
The oem GC usb adapter may not work with third party controller though

The OEM GC adapter is surprisingly crap. I once got one to replace my cheaper aftermarket one (which still works and I still use) and it was crap so I returned it.

No I think it just have been made the way that "It works only with gamecube controller" and that's it. That's why it doesn't works with accessories that have gamecube port such as dk bongos or gba link. And I assume that third party controller from 2005 and even now are like "well it has a gamecube port but it's not a real controller it's an accessories with A,B, L, R buttons".
