I just bought a new nintendo 2ds XL. And for some reason is already modded and it doesn't have any apps on it, except the eshop and the settings. How can I fix that?

Are you sure the missing preinstalled titles aren't just moved to the very right?
=====
EDIT:
Now I see you already set Home Menu to the smallest icon size.
=====

What version of Luma3DS is present?

An official update should download missing titles if they have really been deleted, but make sure the CFW installation is updated and working first.

check out the tutorial section, it'll tell you how to put apps on your sd card as well as other stuff you'll need. also if you need any further help you will better off posting in the noob paradise thread.

The Luma3DS boot.firm file is missing on the micro-SD (or the SD can't be read) -- booted from CTRNAND.
Please put boot.firm (and boot.3dsx while you are at it) in the root of the SD and verify it gets loaded. Then try running an update (regardless of the version shown).

That is not really helpful in my opinion. That will not bring missing system apps back and cross posting into two threads doesn't make much sense.
