Okay, so I have an old launch model Nintendo Switch, I can't say for certain the firmware was ever updated.
In late January/early February 2020, I had installed Atmosphere, Fusee, Sigpatches, and Tinfoil.
I "think" the versions were somewhere around:
  • Atmosphere: 0.10.0
  • Fusee: 0.10.0
  • Sigpatches: 0.10.0
Now, I could not for the life of me remember how to get into Atmosphere as it's been nearly three and a half years since I've touched this thing.
The computer I set it up on has long since been re-formatted and I no longer have access to the files.
I'm actually trying to update the permissions on the old hard drive to see if any of them remain as I'm writing this.

So I tried to look up how to update this thing, Google and every other site I could find, including even using an AI search, all failed me.
Alas, like an idiot, I forgot to back-up the old SD card files before I put the new versions on.

Now, when I inject Fusee and try to boot into the updated atmosphere I get:
a fatal error occurred when running fusee.
failed to parse sdmc:/emummc/emummc.ini

I've found at best a thread on Reddit if someone who had the same problem saying "you didn't read this guide..."
Him saying, I've never heard of that guide.
and no further useful information.

No, whatever that guide was, after nearly a week back and forth doddling because I was uncertain, I obviously didn't find that guide either.
So my question is, now with a system that at best flashes the atmosphere screen for half a second before returning to the above error.
How can I update my switch and make it work again?

My switch when I go to system update says "Current Version 9.1.0"
I have Atmosphere 1.5.4
Hekate 6.0.4 / Nyx 1.5.3
Sigpatches 1.5.4 cfw 16.0.3
Switch model is HAC-001

Note: I've already tried deleting everything on the memory card and just putting the new stuff on there but I get the same error.

I cant say for 100% sure but it sounds like your emunand partition might be corrupt or the file is. The only thing I can suggest is formatting the sd card as fat32 and starting over
