(pretty much entirely new to this + this forum, go easy on my lol)

so, i just recently modded my old 2ds, everything works fine, and i decided to mod my 3dsxl since i was pretty confident about not bricking it or breaking anything, but im having a few issues with this one. basically, my microsd has two different folders, BOOT (E:) and NINTENDO (F:), when my files are in the BOOT folder, everything seems to work fine and i was able to get to the backup part of the setup, the only issue with this is, the BOOT folder only has about 250mb while NINTENDO has 29gb, around the same as the sd card should have. but my ds doesnt detect anything IN the NINTENDO folder, so the space is essentially useless? both this 32gb sd card and the 4gb sd card that was in there before i replaced it have these two folders so im (assuming) this is normal? i already have godmode9 installed from the first time i tried to mod this specific ds earlier today before getting space errors while using BOOT. is there any way to get the 3ds to detect my files in the NINTENDO folder with all the space, or am i just an idiot?

lmk if theres any more information i can provide to help narrow down the issue ^^

This looks like the SD has been partitioned as UEFI boot medium for a PC.
That are not two folders but two partitions on the same SD – else they wouldn't show up as the drives E:\ and F:\
A 2|3DS won't use the second partition.

What is strange about your post is the original 4GB card showing the same. That makes no sense. How should this partitioning have been created?

Assuming your PC is working normally, you should re-partition and reformat the SD (which will of course delete everything on SD). Don't ask me for details on Microsoft Windows (my knowledge is stuck at Win XP). There was diskpart as console application back then and a graphical disk management.

it must be something with my pc thats partitioning the microsd, but it didnt do the same with the sd card from my 2ds, which i dont think is original although i could be wrong, i dont remember if those came with them or not. my dad knows more about this kind of thing than i do but its 2am over here right now so ill ask him about it in the morning. i already reformatted the sd card since it had stuff on it when i got it from my dad to upgrade my 3ds so i dont think thats the issue?

Try (full) reboot before inserting another SD.
Try another PC. There could be an issue with the content of the reader not updating after changing media. No idea if Windows still does things like this, but I have encountered it when ejecting a CD and inserting another one – showing the old file set (which doesn't work since it is wrong).

update: ive reformatted the 3gb sd and merged it all into one partition, so in theory it SHOULD be able to detect the bannerbomb3 exploit since its all in one area, but every time i go into my data management to launch it, i get this mess of missing character boxes. weird thing is, i get this same error with BOTH the 32 and original 4gb sds (which seems to be formatted the exact same way now), even though i only reformatted the 32. im gonna try a different pc next to see what comes of it

Aw, man. It was only a matter of time until something like this showed up.
Honestly I expected it right after the unneeded update.

its a us model according to my version number, bought in canada
The possibilities are a bit unclear and limited right now. You should go through this:
https://troubleshoot.uwuu.ca/seventeen/

Honestly, ntrboot is the easiest right now. Quick, easy, reliable (once you got the timing right, takes a bit of practice). It should be possible to find some compatible R4 somewhere.

Good luck!
