Most of this can be done by just editing the .png files you find in the resources folder in SD:/wiiu/apps/homebrew_launcher/resources if you wanna do stuff like change the background color then, well... that's a bit more complicated as it requires editing the source of the Homebrew Launcher then building it yourself.

So I have a second Homebrew Channel essentially, it points to /wiiu/appx instead of /wiiu/apps on my SD card. The reason I did this was that I wanted to have a Channel just for loading the Sonic The Hedgehog decomps playable on the Wii U (complete with mods to enahnce the games such as Sonic 1 Forever and Sonic 2 Absolute). I went and gave this version of the Homebrew Channel it's own flair and music to match the Sonic theme. I love the result, but I wish I could do more. I'd love to replace the background static color with a full image, and replace the floating bubbles with those zig-zag kinda graphics that the classic Sonic series is so well known for with their classic boxarts.

You can check it out here:

Is anyone aware of how to edit the homebrew channel to allow it to have a custom background and to change (or even just remove) the bubbles?

Finally, and this is such a specific problem that I can't imagine anyone is gonna have much insight. Given the nature of this alt Homebrew Channel, when I leave one of the Sonic Games, it returns me to the standard tradtiional Homebrew Loader that reads from /wiiu/apps (as well as reverting to the normal traditional Homebrew Loader flair and music). Is there any way to have any specific homebrew apps return to my alt homebrew channel instead of the traditional one? Any help would be greatly appreciated.

I remember learning how to edit the background color, although I don't remember the specific steps or if you can do anything else with it. But I do remember that it basically requires you to go into some of the source files related to graphics and change the color dependencies.

You can most likely change a lot more, but it's something I pursued more out of curiosity like a year ago- So it's not something I have a lot of information on. Sorry for not being more helpful.

Not the topic but, do you know if its possible to apply mods to CD? I know the port is built differently, so its not as simple as just with the other two. I´ve been trying with mods that work perfectly fine on the PC Decomp, but they just don´t activate when put in the SD, unlike with S1 and S2's mods.

I toyed with this only briefly and didn't find how to make them work for CD. But Sonic CD was already a solid decomp to begin with, unlike the vanilla 1 and 2 decomps on the Wii U, CD had a proper menu, and saves, so I felt less inclined to look too deep into it. I may look deeper into it in the near future though, but you're not the first person that I've heard from that also can't figure out how to get mods for Sonic CD working on the Wii U, so it may simply not be possible on the Wii U, I don't know for sure.
