I have a new 128gb sd card, am I alright to just copy everything across to the new one? And I think you have to format it to 64kb cluster size? If so, how? And it seems a bit large, seeing as the default is only 4kb
Yea, format it as fat32 64kb clusters, or 32kb if you don't plan on playing GBA games through either VC or Open_agb_firm. Then copy everything to the new sd card. But before you do that, i highly recommend checking the sd card for errors with h2testw, as there are a lot of fakes out there, so it's better to run the test to know for sure it's not fake, before you start filling it up..
Run the test with the "read & verify" option, if it passes the test format it again and copy everything to it.

Should I change my 3ds nand region? I recently bought a New 3ds LL due my new 3ds XL dying and it being cheaper to import one than a secondhand XL, however some games that I wanna play like Majora Mask 3DS crashes upon launch stating "Fault Status: Translation - Section"
Majora's Mask is pretty much the only one that people mention as having a problem. You only need to use Luma's Locale emulation.
What other games have been crashing?

Can't say for sure, but generally standalone emulators are better than Retroarch.
Why does TWiLight Menu++ say that I have files missing? I followed the guide on the Homebrew wiki, specifically the Manual one because Universal Updater doesn't let me install twilight menu, for some reason...
Are you connected to wifi? Update Universal-Updater and try again.
If somehow still refuses to work, scan the qr code in fbi, it's the last option "remote download" iirc.
Just open it it'll update itself (make sure you're connected to wifi).
- Well for DS games, there's TWilightMenu++, with it you just run .nds files (ds & dsi games) that are stored on your sd card.
You can also install ds games as forwarders on your home menu (with yanbf).
- For GBA, there's either the option of making your own VC injects and installing them on the home menu (with NSUI). Or Open_agb_firm, with the latter you just run .gba files, the performance of both is about the same.
What was the issue again with Pokemon Shuffle and homebrew, I recall reading something about it years ago. I have it in my library but I didn't personally download and install it. It just showed up one day.
It has Anti Savegame Restore, but that's not especially related to homebrew?
Nintendo used to put icons on people's home screens that would prompt them to download software from the eShop, but that hasn't happened for years, and that wasn't limited to Shuffle.
Otherwise I cannot imagine what you are referring to. Pokemon Picross has a homebrew exploit, but it is of limited utility at the moment. And Picross is completely different from Shuffle.
I want to fix my corrupted SD card without losing my games.
After I downloaded the Legend of Legacy twice from the hshop 3DS app, I lost the ability to download titles via the hshop 3DS client or through FBI (by scanning QR codes on the hshop website).
I tried clearing all my unused (red) tickets on FBI and tried another hshop app download, which resulted in the same error: Invalid Argument. The Common Error Codes page of the hshop site says this indicates a corrupted SD card. Also, not sure if this is relevant, but at least some of the titles I had downloaded from hshop successfully were still working. (I didn't test every game.)
I cleared my unused tickets again and inserted the SD card into my laptop. I backed up my saves before discovering that the luma\titles folder is over 400 GB in size, which shouldn’t be possible because my SD card’s capacity is 256 GB.
I ran chkdsk as administrator, which returned:
Unrecoverable error in folder \luma\titles\0004000000168C00. Convert folder to file (Y/N)?
I bought the SD card about 2 months ago, and it isn’t visibly damaged. Also, my system is a Japanese New 2DS LL.

This is what Roadkil's Unstoppable Copier is for.
If it was "visibly damaged" I wouldn't expect it to work at all.

I can power on the system and launch Checkpoint from the home menu, if that's what you mean.

With Roadkil's Unstoppable Copier, it'd copy copyable stuff and it'd leave the corrupt/problematic files. So yes, i'd recommend using it.
Btw, you don't need to copy that, it's not necessary. Though make sure to copy the Nintendo 3ds folder 'cause it's the one that contains your games & saves.
After you copy backup your data, format the sd card as Fat32 32kb cluster size and use h2testw to check it for errors, run the test with the "read and verify" setting. It'd tell you if it's faulty or dying.
