I was trying to play a game when I got the error "Error type: card removed the card was removed." I did some research and the recommended solutions were to update Luma and godmode9 to the latest version as well as update the firmware, which I did but the problem still shows up. Then I found out that maybe my SD card was the issue so I ran H2testw, but the program said that no issues were found on my sd card. I then ran chkdsk /f on the sd card, which is when the black squares showed up on my home screen. At this point I think I should probably uninstall the custom firmware and reinstall it, but i'm wondering if what i've done is somehow salvageable. Thanks.

Your custom firmware consists of two parts, the bootrom (boot9strap) which launches the custom firm (luma or godemode9). If the bootrom would be corrupted you wouldnt be able to enter luma/gm9 at boot or to launch luma.firm . So replacing luma is one solution.

As we had the same problem with black icons in another thread, he reinstalled the titles but another error appeared. So if the card is ok (chkdsk X: /r for filesystem+sectors) and no read write errors by h2testw. Then could be possible the database corrupted which stores the information about the installed titles. My sugestion was to restore the database by godemode9 and running a CTRTransfer Type Decrypt9 rebuild database script (choose full). But i didnt got a feedback.

Ok i just ran chkdsk /r on the drive and it said it found no problems and no further action is needed. I will now try the ctrtransfer script you linked and will be sure to get back to you 🤞

Just to confirm am I only doing the rebuilt database (full) script, or should I also be doing the CTRtransfer script first?

DONT remove them! If you do all installed titles will disappear and everything need to reinstalled manually. If it would that easy by removing the databases, which the 3DS will restore, we wouldnt need this script. :P

This just makes me more confused as the script doesnt seem to start without checking if "Nintendo 3DS/<ID0> exists and i've done the other steps of plugging the 3ds into AC power and had the brightness lowered.

Nintendo 3DS/ <ID0>/<ID1>/ is the Standard folder created by the 3DS, where all stuff (games,data,extdata,saves,dlc,..) is saved. This two ID`s are very long numbers.

so i got good news and bad news. bad news, im pretty sure i did something wrong because all the titles and apps got removed, but when I re-added them in the homebrew menu and installed cias, I could play the games again. Sorry I couldn't give you a definitive answer if the rebuilding the database works or not

Thanks for the feedback. This black icon issue is defently a database error.

It sounds also a bit strange to me, that they need to be reinstalled manually from the /Nintendo 3DS/<ID0>/ folder, but at full option it seems to be correct.

So finally, happy gaming :yay3ds:
