So going for a cia would do the job ? Is there any tool allowing to gather some themes and do that ?
Thanks a lot o/
I'm not sure. I just downloaded a big cia for themes. I think it forces you to delete all up to 100 themes, then you can select it. I know how a normal cia works, which requires the elf, so it doesn't need the 3dsx. how this will work, I don't know. I've never tried making a theme cia, still an amateur on that.

As said in my first post, Anemone3DS will just overwrite stuff from what i've seen, so I wanted to see for alternatives
I've an old old old old old old old (really old) 3DS where I gathered all the themes downloaded from Theme Plaza that could fit in the menu on the side bar, just enjoying things to be really where it should and was easy to swap

Uhm, I think I screwed it up. I was trying to copy a +4gb .3ds file into my SD card but there was an error all the time (I learned later that this is normal in FAT32 format). So then I decided to copy all my data from my SD into a backup folder and re-format my SD card again to see if I could solve the +4gb issue. Obviously didn't work and now that I copied again my files to the SD card and turn on my 3DS...there's nothing, just TM++ and original apps.
(I did not a System Transfer, I just did what I said). Do I have to follow the CFW guide again?

When you formatted your card, did you format it to FAT32? And did you use the card in your 3DS before you copied your files back? (Because that would create a new "Nintendo 3DS" folder with a different name and cause the problems you are suggesting.)

SD cards go bad one way or another with some frequency. That is why there is https://3ds.guide/restoring-updating-cfw .

But you should consider getting a new SD card first and (after formatting it and testing it with h2testw) try copying your files to that card.

In responde to kwyjor (forum didn't let me reply):

Yes, I formatted it to FAT32 and yes, I used to use the card and worked fine. It was my fault to think that it was corrupted when it didn't copy a +4GB file, since now I know FAT32 limits it to 4GB. So I copy everything, delete it from there, and paste it into a backup folder on my desktop.

Do I follow the restoring-updating-cfw?

You didn't answer the other question.

You should only be copying your old files back to a completely empty card. You don't want to just dispose of your old files, do you?

Also, h2testw is really the only way to be sure that a card is in fact okay. Otherwise you're just guessing.
