They're useful if you want to have multiple systems on one (Like different profiles - each having a different NNID/friend code/whatever)
Also commonly used for testing things. While it is perfectly safe to mess with your sysnand since b9s can bail you out, sometimes you just want to try some stuff and dont want to have to go through the process of restoring a sysnand just to use your 3ds again.

So you mess with the emunand instead, since if that fails you can carry on using your 3ds as normal with sysnand.
