So I'm trying to upgrade my sd card and after formating it to fat32 and starting the copy I get greeted by a 355kb transfer and later on a message saying that 00000000.tmd and 00000000.app are corrupted and unable to be copied. Is there anything I can do to solve this ? Can I just ignore those 2 files or are they needed for the 3ds to work.

Every single game on your 3ds will have a 00000000.tmd and 00000000.app. What you could do is simply copy everything you can to the new sd card and then start up the 3ds. Whatever game does not start is the one that had the corrupted 00000000.tmd and 00000000.app. Simply reinstall that game and all should be good.
