System updated to V13 but Atmosphere launch with V11

I got 2 Switches. One with nintendo V11 soft and second with V13 soft. On second I had install new sd card with newest Atmosphere, etc. It was running fine even with stuff that was not working on my first console. Today I made update on first one to V13 and replaced files on sd card. Now when I power on Nintendo normal way it shows V13 soft and all games are on home screen, but when I power on by CFW it shows up with V11 soft and no games. How can I get it work correctly?

Are you using an emuMMC? What is the full version string in the system settings when you're running Atmosphere?

Normal boot- 13.2.0
EmuMMC- boot- 11.0.1|AMS 1.2.5|E

Should I delete emuMMC folder from sd card and generate new, update by daybreak or something else?

well yeah sysnand and emunand are two separate things updating one will not update the other. also if you deleted the save folder for the emunand you will lose all your games

So what should I do now to have it working without loosing my saves and games ( I made copy of sd card folders before update just in case). Gemes are installed on sd card and I dont want to spend whole day doing fresh installation of every game ( I dont care about saved games but it would be nice to keep them)

So I wanted to falloow this guide but after injecting Tegra Explorer in Tools I dont have a option of dumping firmware, but on the bottom there is script FirmwareDump.te. Should I use it?

Ok. Made it and I am on 13.2.0|AMS 1.2.5|E but I dont see any games even if they appear on normal boot. What I should do now?

again sysnand and emunand are separate things the only thing you could do while keeping a clean sysnand is making a new emunand which will copy the sysnand

copy/move the files from the nintendo folder to the emunand folder

Moved to emunand folder and still the same. Games show up with cloud icon. I had updated sigpatches by AIO switch updater and no changes.

Don't download the patches from the AIO app. Download them from this thread instead.
