Accidentally updated to non-exfat 13.1.0 firmware. How to I boot up Atmosphere to fix this?

I have the latest versions of both Atmosphere and Hecate, what do I do to fix this issue?

you have to use a spare FAT32 microSD card to reinstall properly the firmware, in exFAt+FAT32 this time.
you can copy the files from your exFAT microSD Card (except Nintendo folder)

How do I even reinstall if it won't let me boot to the homebrew menu?

13.1.0 that does not support exfat. OP's SD is exfat (which is strange since it's not recommended).

If it's not recommended, how do I change an SD to non-exfat that allows me to use it? I've reformatted back and forth time so far, first to re-add everything, second time I picked the NFST option, which was the only non-exfat option for formatting(do I need a specific allocation unit size?) and that didn't work, saying it needed to be exfat to be read, then I set it back to exfat and it said that the firmware isn't exfat so I couldn't boot atmosphere

Above a certain size, Windows does not give fat32 as an option. You MUST use a 3rd party tool to format.

FIRST: Copy your entire sd card to your computer.

Do you have a hidden partition emuemmc? Or is it file-based? if it is file-based, you're good. If it's a hidden partition, you need to backup your emuemmc with nyx. (just to be safe. In theory, a regular format will not touch the hidden partition). Copy that backup to your PC as well.

THEN: Format your card in NYX (hekate).

Copy all of your files back onto the card.

Done.

Optionally, you can format in Windows using something like mini tool partition wizard. But NYX is recommended.

I've said it before, and I'll say it again. The option to install exfat drivers or not is completely RETARDED. It should always be installed. Installing the drivers does NOT mean that you HAVE TO use exfat. So what harm is there in installing it? None. Absolutely none.

.7z is a zip file you extract it like winrar

Okay, how to I update from here? It seems to want a XCI or NSP file but my firmware updates are in the form of hundreds of NCA files stuffed in a folder. It says I need keys.dat

Okay, I opened Nyx, how to I format my card using it?

(Yes I know I am asking about two different methods, I will do anything to get this to work again so all options are open)

looks like I'm late to the party but in NYX: Tools-> Partition SD card. So it looks like it really does mess with a partition-based emuemmc. If that's what you use, you'd need to back that up too, then restore it afterwards. Use Lockpick RCM to get your keys. Place it into your bootloader/payloads folder and select payloads in NYX to launch it.
