If you have a mac, i would look at using something other than the built in one. It seems it does something odd to the card. You format when the sd is empty. Once thats complete, you will then put everything back on it, and then put back into the 3ds.So the general steps are as follows (or at least from what I've seen). Take everything off the SD Card onto my PC. Format the SD Card (am I allowed to use the built in formatter that came with my OS?) Put it in while it's empty, let the 3DS do what it needs to do with it, put it back in my PC, copy everything back on and put it back into my 3DS?

if the card is 32gb or under then go ahead with the built in. if its over, then use guiformat with the card. Just make sure the exfat type isnt selected.I am using a windows machine.

I read online about this having corrupted data and I remember a Mario Party Star Rush on my 3DS not opening, deleting it starting this entire situation. If I can find its title ID within the Nintendo 3DS folder and delete it, will anything happen?

Once the card is formatted, test it with h2testw. If h2testw finds problems, then get a new card – and be sure to properly format it and test it with h2testw, too.
Do NOT insert the card (or any other card) back into your 3DS while it is empty. Instead, just copy the files you backed up to the SD card again. Sometimes just doing this will solve the problem.
And never delete anything in FBI that you do not recognize.

That might have been the case in the beginning, but now that you've tried to delete stuff in Data Management, you may have new problems.I am 99% sure that this corrupted file is the root of my problems and most likely getting rid of it one way or another will fix it.

I found a make-shift way to load the games that the 3DS still recognizes. Replace Download Play with HBMenu. Go into FBI > Titles and load the game you want
Sounds like your game tickets aren't showing up. Get faketik and put in the 3DS folder on your SD card. Open Homebrew menu on your 3DS and use faketik to make your games showup.
