Like if I have a copy of everything on the sd card and put in on my pc and i factory reset it will the 3ds be like if you tried playing on the system just without a sd card inserted, or will it delete my cfw?
i got a new dual ips 3ds and even using godmode to remove it doesnt fully remove it from the systemThis question has been answered many times. Factory reset does not remove CFW. (However, it will change the encryption seed and any data in the "Nintendo 3DS" folder on the SD card will become unreadable.)
ETA: Is there some reason you want to remove your NNID? If you are planning to resell this system to someone else, you should probably disclose that you installed CFW.

I do have godmode back ups of the system. If i were to reset it and get my NNID off it and just insert my sd card in the sytem ( i also have everything that was on the system on my pc too) and just did a backup, would it work?
Thats referred to as a system transfer. There aint nothing you can do to your consoles that's gonna make it work unless the data is changed on nintendos servers. Factory resetting whichever 3DS system you're doing this on will permanently erase its user profile, the Nintendo 3DS folder of [games/dlcs/updates/extdata/saves] on the SD card, and DSiWare games & saves.i got a new dual ips 3ds and even using godmode to remove it doesnt fully remove it from the system
