Like if I have a copy of everything on the sd card and put in on my pc and i factory reset it will the 3ds be like if you tried playing on the system just without a sd card inserted, or will it delete my cfw?

This question has been answered many times. Factory reset does not remove CFW. (However, it will change the encryption seed and any data in the "Nintendo 3DS" folder on the SD card will become unreadable.)

ETA: Is there some reason you want to remove your NNID? If you are planning to resell this system to someone else, you should probably disclose that you installed CFW.

i got a new dual ips 3ds and even using godmode to remove it doesnt fully remove it from the system
a.k.a. I can't put my account on the new one without fully getting it off the old one

I do have godmode back ups of the system. If i were to reset it and get my NNID off it and just insert my sd card in the sytem ( i also have everything that was on the system on my pc too) and just did a backup, would it work?

Try to get your NNID out of your old console with only a factory reset to use it later in your new console is a waste of time (that doesn't work on that way).

If you want to use the same NNID on your new console, you must to perform a system transfer among consoles, or your NNID just stays associated to your old console (even if you apply a factory reset)

Thats referred to as a system transfer. There aint nothing you can do to your consoles that's gonna make it work unless the data is changed on nintendos servers. Which requires a official transfer to be done.

Factory resetting whichever 3DS system you're doing this on will permanently erase its user profile, the Nintendo 3DS folder of [games/dlcs/updates/extdata/saves] on the SD card, and DSiWare games & saves.

You also can't make a backup copy of the Nintendo 3DS folder on PC, factory reset the 3DS, copy that folder back on the SD card, and then expect the 3DS to go back recognizing your old library because of a change in KeyY<ID0> encryption. You can, however, get around this problem by cloning the Nintendo 3DS folder with SDTransfer methods. This involves steps decrypting and re-encrypting the contents to match the encryption on the target system.

Another thing you can do is System Transfer if you also want to move your NNID and eShop account on a different 3DS system. If the n3DSXL with IPS screens you bought is intended to be the target system and you don't care to keep the seller's NNID and user profile, you can go straight to factory resetting that replacement n3DSXL folllowed by System Transfer to move your stuff over. Any nonlegitimate or pirated DSiWare titles will need to be first backed up with the help of CTRTransfer (Type D9) - DSiWare CIAs & Saves as those won't cross over from source system → target system.

As others have suggested, you're supposed to use the official System Transfer app to transfer one system to another. Is there some reason you haven't used that?

Otherwise you can apparently transfer an NNID by telephoning Nintendo directly. I'm not sure exactly what happens if you keep trying to use the old system in that case, though. (Normally you would call Nintendo to transfer your NNID if your old system was lost or broken.)
