Yes you can. If they're showing up as corrupt or not booting, then you probably didn't install sigpatches correctly. ReiNX has sigpatches pre-installed into it which does make it more plug and play than Atmosphere and probably is why you're having issues.

It shouldn't disappear. Only thing I can think of which would cause it is because of where it is installed to. Are you using a Emunand and have Doom installed to the internal storage (ReiNX uses Sysnand so it likely wouldn't be on your Emunand) or is it installed to an SD card? If it's on an SD card, is it on the same one as Atmosphere?

(If the save data is the important thing, you can always boot back into ReiNX to extract the save data using something like Checkpoint, then reinject it on Atmosphere.)

sd card same as atmosphere I'll check out checkpoint since reinx uses sysnand is there a way to erase all Ive done from sysnand without getting rid of user profiles etc?

As far as I know, once your Sysnand is 'dirtied' there's not much going back. Anything that would have been done to get a ban likely would have already happened. Emunand is also only really for if you want to still be able to play legit owned games online still. If you don't care, there's not much reason to run an Emunand. But to answer your question about erasing all you've done, I don't know of a way and I wouldn't recommend it as I think doing anything that causes your Sysnand to not match up with Nintendo's logs of it can cause a ban.
