Its an atmosphere bug caused by using a file based emunand. To fix it you need to convert to partition based (which is recommended anyway) or wait for the bug to be fixed.
Instructions on converting (from birb):
Migrating from file to partition emuMMC:
1. Make a backup of everything on their SD card first, and also back up game saves with JKSV beforehand in case something goes wrong
https://birbchirp.gitbook.io/switchguide/backup-hub/backing-up-game-saves
2. Boot into Hekate, and partition your SD card so you can have a partition emuMMC. Before partitioning, go into the tools area and run a backup of BOOT0 and BOOT1 This can be used for partitioning your SD card with hekate
https://birbchirp.gitbook.io/switchguide/emummc-guide/partitioning-your-sd-card
3. Go into the emuMMC\SD00 folder, there should be a folder in there called eMMC. Open it up, and rename the 00, 01, 02 files so they're rawnand.bin.00, rawnand.bin.01, rawnand.bin.03, up until there's no more of theXX number files (not including boot0 and boot1)
4. Copy BOOT0, BOOT1, and all those RAWNAND.BIN files into <sdroot>\backup\restore
5. Boot into hekate, and use this guide to do a restore. Make sure SD emuMMC RAW PARTITION is SET TO ON
https://birbchirp.gitbook.io/switchguide/restoring-a-nand-backup/hekate-nand-restore
6. Copy your files back to your SD card
7. Open the emuMMC folder, delete emummc.ini
8. Rename SD00 to RAW1
9. Delete file based in there, and eMMC folder
10. Boot back into hekate, go into emuMMC and tap on change emuMMC near the left. Select RAW 1.
