If by "we" you mean sxos users, you can use myriad options to do so.
Personally, I use sx installer docked with an hdd. Both nsp and xci work, as well as xci mounting. Set up your hdd as root/SXOS with absolutely nothing else on the drive, placing your games in the SXOS folder, in exfat format. Any deviation from that will not work.
Now when docked, go to album/Installer and your usb drive should be recognized, and you'll know because you'll see your games, and install from there.

You don't have to put them in any folder, I have all my XCIs on the root of the hard drive and they work.

If you have xci on your sd, installer can parse that information faster between sd and hdd if your directories are the same, not to mention you'll encounter less errors if you have hundreds of files.

I read through earlier. Funny thing is. You recommended someone to use exfat on their HDD to launch their XCIs through SXOS LOL! Even though you were saying to use fat32. Why not recommend your PC transfer for XCIs. Is this maybe, FAT32 file system has a 4GB file limit?... As I said, when running commercial content, exfat is the way to go. Plug in an SDXC card in to your switch (128Gb as EG) format it through your switch. Stock or CFW. Let me know what file system your SD card is formatted to

For anyone still gleaning actual information from this thread, unless all of your games have the proper title id, dumping them all into the root, assuming you have a lot of games, will result in long scan times, which can lead to crashes, or reboots to menu before all games will load. That's why they recommend using the same directory structure as your sd. Of course TX aren't going to mention the bugs or crashing bits, lolol.

As far as the exfat debate goes, the issue is with Nintendos exfat drivers themselves. Using an exfat hdd circumvents this issue whilst being able to install >4gb files to a Fat32 formatted sd card. Using cfw or ANY installer is homebrew, thus will eventually likely corrupt your card. Again, this is specifically Nintendos exfat drivers at fault, not exfat in general. My exfat card corrupted using a usb installer, personally.
