I'm talking about updating the Nintendo console firmware. Say from 11.10.0-43E to 11.11.0-43E.

Ehm...it is safe. I updated my system yesterdayNot usually, though rarely it can break things so that your system won't boot until a new CFW version comes out so always make a NAND backup before updating. And when a new update first comes out always wait a few days to a week to make sure nobody else has any problems.
