I just put mine in the dock and left it for a while.

Due to the black screen for RCM, it did take a few attempts to boot but it was fine (note: I use autoRCM).

After your switch turn on again, you can again enter RCM and inject the payload. If you have autoRCM installed, you don't need a jig since it will automatically enter RCM.

Theres an existing folders that was created by me previously. should i delete them then replace them with newer ones i downloaded?

You should always boot to emuMMC CFW if you don't have a specific reason to boot to sysNAND CFW.

ok i am now booting into emuMMC CFW but cant confirm if im stuck. it shows a splash screen then next a black screen with battery icon. Is this how it should be?

ok ive charged it and now i booted into CFW emummc. Im not sure if i booted into emummc last time. Is this dangerous? should i have something setup first before doing this?
If you have the latest atmosphere release, you can check in the settings if there is a "E" (E for emuMMC) at the end of the version string. Also if you have booted in SysNAND with CFW, it could have left traces but normally you should be fine.

Have you enabled emuMMC in hekate? Or how do you boot to atmosphere?

i havent enabled anything in hekate. when i went into hekate i chose Launch>CFW(emuMMC). after awhile it booted me to the switch home and when i checked the firmware it has the S at the end
