Did you turn on VRAM boost?
If so, try turning it off.
If it's already off, what region is the ROM?

No, VRAM boost was off. Every setting is default besides things specific to twilightmenu like theme settings. It's a USA region one. Should be a fine ROM as I've used it before. If I find the time later I'll grab a different dump and figure out how to get my current save to load from the new ROM and see if that changes anything.

Fix it,erased everything and updated via the updater and now everything works even gba runner.

A bit of an update: As an experiment I dumped my SoulSilver cartridge to try using that ROM with my save file instead of the ROM I had used before, but it still wouldn't load the save file. I AP patched the ROM both times with DS-Scene Rom Tool. Anyone have any thoughts?

My next experiment was to try the ROM without AP patching it, but that didn't work either. Next idea is to try re-dumping the save file from the cart.

Oh man I just realized that I provided the wrong info about my backed up save file in my first post. The size is 128KB and not 1024KB. Sorry about that.

**Success! I tried re-dumping the save file with Checkpoint and this time the file came out as 512KB, and has loaded successfully. Don't know what happened the first time, but all appears to be in order now.**

Do you happen to know if playing the official carts fixs the crash problems? and also, is it possible to still execute cheats from the SD directory menu, ie, the dsi/r4/acekard themes, i am looking into purchasing some 2nd hand copies, because the crash issues on platinum and HGSS are getting beyond frustrating.

Dragon quest IX and recoded I have prepatched ROMs and cheats don't appear on the cheat menu but with unpatched ROMs they do

You should try patching the ROMs you have, using DS-Scene ROM Tool.
Cheats do appear for AP-patched ROMs for me.

Enable the hidden games in TWLMenu++ settings, then press X on the hidden game, and press Y to enable it again.

Yes, though Single-Card Multiplayer won't work for most games.

Only if you're doing Single-Card. Multi-Card, with both consoles running the game, will still work.

No, because Mario Kart DS uses cloneboot for Single-Card play, with DS Download Play running on the other console, and freezes on the Nintendo logo when attempting to join a game being hosted by the game running in nds-bootstrap (used by TWLMenu++, running the game from the SD card).

Yes, as long as they're raw .sav files.
