This is your problem, I'm not sure why 0.11.2 even works for you. Lenny uses minitwlpayload, but nds-bootstrap requires generictwlpayload. Hiya can automatically provide the privileges of generic, so TWiLight Menu++ works fine. If you absolutely hate the idea of using Hiya or even just plain Unlaunch, then you can use TWLnf to install Sudoku and Sudokuhax the old fashioned way (THIS IS SERIOUSLY NOT RECOMMENDED but it has the potential to work)(i’m using Flipnote Lenny DSiWare exploit)

I mean moving the save files that's in the nds ROM folder, into the "saves" folder.I'm a little bit confused there, by "moving" the .save files outside do you mean by taking it out of the rom folder and then replace it? i dont have a save folder(unless i should create one) since all of my .sav save inside the rom folders under the games.
I tried replacing the save file with another i had and all it does is restart the game. (trying it with pokemon platinum)

Yes, The DSi has some issues with SD cards bigger than 2gb, but with TWiLightMenu that shouldn't be a problem.
I'm confused though, you started by saying that none of your games worked, now you are saying the opposite. But I'm glad that they work, problem solved then.

In that particular menu, touch the little DS icon, and it'll take you to TWiLight Menu++ settings.
From there, you can hide the main menu that looks like the DS menu.
