I'm having an issue with Mario and Luigi: Bowser's Inside Story. After I choose Start Game, it loads the select save file menu, but my controls stop working, so i'm forced to exit the game. Is there a way to fix this glitch?

You need to AP-patch the game, as stated by TWiLight Menu++.
Check the AP-patch preservation thread.

Try re-updating TWiLight Menu++.
I have no issues related to saves here.
How should I go about doing that? I had an older DSiMenu++ (maybe 2.0) that I removed via FBI and upgraded to TWiLight Menu++ Launcher (2.1.1) yesterday before posting to make sure and it didn't help. It used to have an installer when I originally used it (Dsimenuplusplus - Game booter.cia + 2 other cia's) so is there anything special I need to remove perhaps?

Did you already move the ".sav" files to the "saves" folder, and is it in the same folder as the .nds file(s)?

Also, to update, follow this guide.

I did and it wouldn't read the save files that way for other games so I copied it to both the "saves" folder and with the .nds files where the saves were originally. My directory looks like:
root:/roms/nds/saves/
/digimondusk.nds, etc.

I also have a:
root:/_nds/dsimenuplusplus/
/TWiLightMenu/
/GBARunner2.nds, etc.

The "TWiLightMenu" folder should be out of the "dsimenuplusplus" folder, and just in "_nds".
Also, install the latest CIAs.

It was foolish user error all along. I was only installing the launcher cia as per the image below thinking "oh neat, he managed to fit it in 1 cia now" and not the entire program. I'm surprised it was even working. Both sorry and thankful for the quick help!

Hmm a lot of progress has been made, glad to see this is still going strong!

Thanks for the continuous effort Robz, looks like a good time to throw in some updates to my good old N3DS.

Is there anyway to play multiplayer? Me and my brother have twilight menu installed with both systems having Digimon World Dusk and Dawn.
