EmuNAND is only going to give you problemsIf you really want to keep your console with FW 3.0 you could even create an Emunand/Rednand and leave your sysnand as it is. Not that with the current methods is needed, but it is an option you have.

fat32 is the file-system format, by default sd cards bigger than 32gb use exfat the problem is the 3ds only reads fat32 and your pc cant "naively" reformat exfat to fat32 (unless you know command line commands) i recommend using EaseUS Partition Master Free to reformat the sd cardsorry another noob question haha,....
