OP
I have 6 pairs of joycons that keep getting misplaced, mismatched, and generally found lying around on coffee tables and stuff. I'd like to find a case or organizer to keep them all in one place, easy to grab on the go, but more than just a bag where you throw them all into a pile, where they keep running batteries down with errant button presses and chipping some of my hand painted shells.

Anyone know of a case that stores and protects multiple pairs of joycon and provides much needed organization?

I expect to see you on the cover of the next issue of JoyCon Aficionado.

Edit. @shedeus
More seriously I doubt there is a commercial case designed for 6 or more joycons. For an economical DIY solution I would look at the cases at Harbor Frieght Tools. They have hard plastic cases “crush proof” with blocks of foam inside in all different sizes for a reasonable price. You would just need to use a sharp knife to cut out custom slots for your Joycons. You might get lucky and find something similarly priced on amazon or eBay shipped from Asia.

Here is a link to one of the sizes. They are on sale frequently so check the sale ads and coupons .

I'd just buy one of those "joycon charging stands" which can hold up to 2 pairs of joycons

Since you have 6 pairs (!), I'd buy three.
And just wire them up to a 3-port USB charger (since these just need to be powered by USB).
You also get the advantage of having them always fully charged.

Yes, thank you! I have 3 pairs of those :)

I can't leave that stuff out for long cause my 1 and 3 year old can reach into the entertainment center and leave them lying about and they eventually go missing.
I really need a case or bag for them so they stay in one place, out of reach, and I can grab the bag/case on the way out

If you have the cash, you could look at getting a custom cut foam case. If you hand paint your shells, then you could also custom paint the outside of your case for maximum wow factor, or even fit a clear lid.

Example here.......

leave them lying about and they eventually go missing.

... so they stay in one place
It's not a case, but maybe keeping them in a "tiny/compact grip" like this might make them more manageable (or at the very least, "in pairs"):

I took this image from this youtube video, which shows how to "make" them (it's actually just him unscrewing the back off):

I have 3 pairs of those :)
Slightly off topic, but I just have to ask...
having 6 pairs of joycons (12 individual "joycon pieces" in total!), how many of those have drift issues?

I only have the one pair that came with my Switch, and I'm already having drift issues (despite being extra careful to keep them clean and using minimal force, after having read about drifting BEFORE I got my Switch).

Do you have any special method to prevent drift?
I'd like to buy another pair, but I'm afraid those will just get drift issues as well.

I dunno man, all 12 joycons work just fine for me. But since gameplay has been spread over so many sets, I don't think I've used any single pair enough to experience the drift issue. I'm sorry to hear that's the case for you :(
