I have a legitimate cartridge of this game and I ripped the .nds file off it and put it on my original R4 card and transferred the .sav file as well. The game loads up perfectly and my saves are intact but the copy protection detects I am using R4 and disables button inputs so I cannot select a save file. Is there anyway I can bypass this? Should I stick to the .nds file I ripped from the cartridge?

Your R4 firmware is meant to apply patches to games like this, guess ur on an old firmware or the firmware never got updated to support it

You could hex-compare a same-region AP-patched rom file with your own one, then just apply the same hex changes on your own, might work, but you would essentially end up with the same exact thing as the downloaded rom

should I use wood firmware? Right now I am using the latest version of official firmware (I am aware it lost support a long time ago)
