why do you have to ask? usbloaders work with cIOS.
use the slot where you installed a cIOS.

if the flash is the problem, fix the problem by not using a flash.
don't try to bypass, and do wrong thing and make complicated workaround just because you "don't want" to do what you have to.

you prefer doing complicated steps, instead of easy one, just because you want to keep a non working device?
please, just, please, stop.
use HDD, and stop trying to find solution for something which you shouldn't bother with.

really, everybody should STOP using flash drive, and asking for help and bothering every body else to find a solution for a problem which doesn't exist to begin with if you hack your console properly.
You don't want to do what you should and you expect things to work anyway, and your way? why?
don't be cheap, buy a HDD, or keep your problems if you like having them.

Okay

I think I detected the problem. I've been months behind this and I've detected that it only happens when the disk is hidden with ustealth. If you connect the hard disk when booting vwii without being hidden, usb gx detects it instantaneously, if not, I have to open nintendont first and then usb gx

ahh, that could make sense !

There's a moddified version of d2x which supports FAT32 on hidden drives. maybe you could try to install that version ?
look in the Ustealth thread > near the bottom of first post > link to d2x for ustealth's post by Airline.
you'll have to download the modified fat.bin, replace the file in your SD card's d2x r52 binary (it doesn't work with r53 anyway), and reinstall d2x.

Let me know if it works :)
let me know if you need a more detailed step by step.

UPDATE:
if I connect the hidden disk with ustealth directly from vwii it also recognizes it without problems. The problem is to have it connected from wii u and start vwii with the disk connected. In this case, always need to open nintendont first (Wiiflow lite works by the way)

hmm, you still launch vWii first?
not a forwarder to usbgx from wiiu, right?

well, then I don't know the reason.
Not a forwarder from wii u. I launch vWii and then usb loader from homebrew channel or from the vWii forwarder.

You might need double usb port to 1 might not give enough power but I doubt it u probably mess it up somehow if u don't remember u might want to start over with wuphax. I would suggest screw it n start over with it n come clean

--------------------- MERGED ---------------------------

Okay before u do wuphax I'm trying think I know I went thru like this before but not excalty been fee years. Just download usb loader gx and nintendont and put in card don't change anything if u see u don't like small screen then u just go to nintendont change the screen size and memory emu directly then try go usb loader gx if it works then if it will not go thru from usb loader gx to nintendont then u need to adjust in usb loader gx setting the newer version shouldn't b harder than now it is much easier

--------------------- MERGED ---------------------------

If u plan to play Wii or gamecube on had make sure it not plug in til u in vWii mode then click on usb loader gx forwarder or in homebrew channel then plug the hdd in also Wiiflow don't have problem strange !

Ohh, I just thought about something.
all your connected HDD have additional power supply, right ? you know, either externally powered HDD, or Y-cable !

because, if you don't, then that would be too bad that we are searching a reason why your devices are not working, if it's just a power issue.
Using an additional power supply on WiiU is so obvious and mandatory that nobody ever think you don't do it already and therefore don't even suggest or mention it.
but based on all your symptom, it now feels like you miss y-cable....

though, having only some homebrew detecting it, it's still strange.
so let's review what you tested so far:
connect USB>wiiu>vwii>hbc>sd>wiiflow or nintendont work (use IOS58)
connect USB>wiiu>vwii>hbc>sd>usbgx works if not stealth (d2x), but doesn't if stealth (d2x or IOS58).
wiiu>connect USB>vwii>hbc>sd>wiiflow or nintendont work (use IOS58)
wiiu>connect USB>vwii>hbc>sd>usbgx works if not stealth (d2x), but doesn't if stealth (d2x or IOS58).
wiiu>vwii>connect USB>HBC>sd>usbgx works (d2x or IOS58)
wiiu>vwii>hbc>sd>usbgx without hdd>connect USB on countdown screen>works whether stealth or not (d2x).

is that right? did you try other combination of launch method, d2x, IOS58?

1)did you try using d2x mod when I suggested it?

2) did you try to put the homebrew on USB instead of SD? eject SD completely!
It would force HBC to init the USB first, so USBGX will not have to do it. of course, you'll need to launch it from HBC, not from a forwarder.

3) Or, you can try to launch the forwarder twice while the dol is on USB. the first time, it tries to init the drive and fail and return to vwii menu, but still does it, probably too late. second time it works.

could you try and report 1, 2 and 3, in that order?

Okey, first I had an Y-cable, so I don't think power supply is a problem.

Things I tested:

connect USB>wiiu>vwii>hbc>sd>wiiflow or nintendont works (use IOS58)
connect USB>wiiu>vwii>hbc>sd>usbgx does not works if not stealth or stealth (IOS58 or IOS249)
wiiu>connect USB>vwii>hbc>sd>wiiflow or nintendont work (use IOS58)
wiiu>vwii>connect USB>hbc>sd>wiiflow or nintendont works (use IOS58)
wiiu>vwii>connect USB>hbc>sd>usbgx works (IOS58 or IOS249).
wiiu>vwii>hbc>sd>usbgx without hdd>connect USB on countdown screen>works whether stealth or not (IOS58 or IOS249).

1)did you try using d2x mod when I suggested it?

Sorry I didn't had time to test that :(

2) did you try to put the homebrew on USB instead of SD? eject SD completely!

Yes. But in homebrew channel didn't appeared any homebrew

3) Or, you can try to launch the forwarder twice while the dol is on USB. the first time, it tries to init the drive and fail and return to vwii menu, but still does it, probably too late. second time it works.

This worked!!!. SD off.
connect USB>wiiu>vwii>usbgx forwarder>wiiflow or nintendont works (use IOS249)

What the hell is happening?? So weird. In Wii I didn't had such problems, its the same drive and the same y-cable... Thanks Cyan!

oh, you don't even need to launch the forwarder twice ?
another user reported the first time it just returned to vWii menu, and he had to launch it a second time.

I think it has something to do with the way, and how long it wait, to init the drive.
maybe the forwarder just wait longer than 20 seconds.

is it working fast, or do you feel a little delay until the forwarder finds and init the drive?

anyway, if it's fine this way for you then I'm glad you found a solution. It's not always nice to have to eject the SD, but maybe you don't need it at all?

Yes. But in homebrew channel didn't appeared any homebrew
I thought it tried USB automatically if SD wasn't present, but you can try to force listing homebrew on USB by going into HBC's settings (button 1 or 2 on wiimote) and selecting USB yourself. don't forget to set it back to SD if you want to list homebrew on SD.

Sorry. Yes I need to launch forwarder twice. First time goes to vWii menu. The second time it's faster to load.

maybe I could fix it by trying to init the drive twice ?
hmm, that could be an idea I'll have to test. I wonder why wiiflow doesn't have any problem, I should look at its usb init code too.

yeah, perhaps if you look into wiiflow's code you'll find the solution :)

Put the thickest Cable in top port and other in the bottom and be sure to turn off HDD Standby Mode.

The Thinner cable that protrudes from the main cable is for extra power draw whereas the thick main part of the cable has the Data connections.

Also if you use UStealth and try to reveal Partition in Windows it will ask to initialise if you do you will loose Partition and will either need to Perform Partition Recovery or Format a new Partition from scratch be wary.

Hi! I have already disabled the usb storage sleep and the cable is in that position you said. Thanks!

Hi Cyan, look at the code wiiflow lite is using to mount all usb storage.

Code:
bool DeviceHandler::MountAllUSB()
{
    if(!mount_usb)
        return false;

    /* Kill possible USB thread */
    KillUSBKeepAliveThread();
    /* Wait for our slowass HDD */
    WaitForDevice(GetUSBInterface());
    /* Get Partitions and Mount them */
    if(!usb.IsInserted() || !usb.IsMounted(0))
        usb.SetDevice(GetUSBInterface());
    bool result = false;
    int partCount = GetUSBPartitionCount();
    for(int i = 0; i < partCount; i++)
    {
        if(MountUSB(i))
            result = true;
    }
    if(!result)
        result = usb.Mount(0, DeviceName[USB1], true); /* Force FAT */
    //if(result && usb_libogc_mode)
    //    CreateUSBKeepAliveThread();
    return result;
}
