That was just one bad batch of the EZ IV Micro SD version with the Mother 3 problem. The subsequent batch fixed the issue.

I had the same one, can confirm Mother 3 worked fine on it.

I have to say that in my ez reform (ezflash iv 2.05), i install the rom with translated patch in the NOR, and works perfectly. The game save when you need to save and zero issues. I didn´t use the japanese rom but in my opinion the same thing would happen (i have it but the NOR is full and i didn´t try).

And having an EZ-Flash Omega, I can confirm Mother 3 works.
