I'm doing a system transfer from an O3DS to a N3DS. When I was following 3ds.guide, I got to the installing boot9strap and accidentally system transferred without injecting the save into my dsiware. I'm really not sure what to do from here as the transfer completed. Do I need to restore sysnand on the o3ds and try again?

Issue with that is that your Nintendo account is now on the N3DS and you can transfer back to an O3DS. You could call Nintendo to release the account from the N3DS but they are going to ask why.
Then you can sign into the O3DS with your NNID, re download the DSIware and start over again.
Since you did a system transfer I assume you have 11.6 on both systems?
Failing that, do you have the ability to get a compatible DS flash card for NTRBootHax?

Yes, I have a flashcart I can use but it's at home and I am away from home for a few days.

Since you have a SysNAND backup of your O3DS, you can also try this method:

With this you don't need to call Nintendo to unlink your NNID from the N3DS.

Could I PM you for help with this process? I don't get how to do part 3.

Part 3, you mean export/import part?
You have to go to System Settings>Data Management>DSiWare, then tap on the game you want to export and choose "Copy".
For import the process will be the same, except you'll have to switch to "SD Card" tab first.
Well, you can still PM me if you want, I'll try to do my best to help you.
I've never actually used this method myself, but I hope I understand the gist of it well enough. :)
