When I enable Ocarina and boot a game it just black screens and I have to reboot. Even with no cheats on it does the same. I'll try and post a sys check soon

Use slot250 instead of 249 (it has better game compatibility).

About your ocarina issue, I have no idea why it's not working. sorry.
did you try many games? Wii games, VC/WiiWare channels ?
Do you have a "gameconfig.txt" file on your SD or USB ? (root on inside the codes/ folder), if you do, delete it and try again.

I think I worded that badly. With ocarina off the games run fine. With it on they don't, even if no cheats are active.
There's no gameconfig txt file

yeah, You worded that correctly, and I understood it the first time.

My comment is still valid:
use slot250 (in general), it's better for game compatibility with r52 base57 and you have it in slot250.

about Ocarina, I don't know why it black screen when you enable the option, "even without cheat selected or without gct file generated".
that's why I thought about the gameconfig.txt, because enabling Ocarina or a Hooktype automatically enable the patching of the memory using the gameconfig.txt content if found.

so, you don't have a gameconfig.txt, which is ONE of my question answered so far. good. we are narrowing the cause to find the issue.

Now, second question you didn't answer :
did you try many games with Ocarina option ?
are ALL the game not working, or only Wii Games, or only Channels (Virtual console, wiiware), installed on NAND, or EmuNAND ?
Which game did you try ?
Did you even try Ocarina option for Nintendont (yeah, you know, that's ALSO ocarina) but I doubt it will black screen, it's not using the same launching method. that was just to show you that I understood you the first time, but you didn't answered my questions.
Who could you get help if you don't provide asked information ?

new question for you :
- which revision of the loader are you using ? r1263/1264 ? that's good.
if it's older, update it first, there was a bug in cheat engine on previous revision.

- Which hooktype is set as Global ? VI sync is the one you should use, maybe you switched the hooktype option inadvertently.

- are your game write protected on FAT32 ? it's a cause of black screen. No Idea if it's linked to Ocarina, it's just a black screen cause so just verify (for real, not "you think", just check please). checking is used to narrow the cause, narrowing a lot will let you put away possibility and focus on remaining ones. that's how you debug, that's how I debug and helped all previous users before you.
that's just easy : TRY different things and see what happens. base your next try on previous observations.

Gamecube games use ocarina fine, although some cheats dont work and it randomly crashed once
Im using r1263
All i found in Hooktype is VBI Default, is that it? That gave me a black screen
Its not write protected now (dont know if it was before) but now i can get past the black screen but it crashes at random time (entering a lvl, after press 2 to start screen)

yeah, sorry, I often forget the proper name and I used VI instead of VBI.

now it work, but you didn't change anything? or it wasn't set to VBI and you set it back ? (vbi is the default value).

no idea why it crashes at random time now.
which game ? you still didn't answer that. as some games have anti-cheat detection, like kirby.
New super Mario Wii should not crash, the loader is patching the Antipiracy check automatically.

also, some cheats aren't compatible with some others, it can conflict. try enabling less cheat at the same time to find the problematic one.

Games run fine with no ocarina (Hooktype is VBI)
When i backup a game it just freezes at a certain percent (Loader IOS is 58)
Ocarina just crashes the game, with any cheat selected

hmmm, you are using a flashdrive, right?
don't.
use an external hard drive instead. flash is known (apparently not known enough) that they are not compatible with Wii USB Loaders.

If you are already using HDD, that's strange that it freezes and crashes.

Ah, then no idea why it freezes when dumping the disc to hdd.
did you try using CleanRIP instead? (though, it will make a full 1:1 4GB ISO instead of small wbfs file)
you can try wiiflow, though it says "dump feature is broken", then maybe try CFGLoader's dump feature.

Still no idea why it freeze/crashes with Ocarina. Something is wrong with your setup as it work for everyone else.
I don't know what to suggest other than reinstall and/or reset all settings. try another hard drive, try another iso, try another console with your current setup.... another anything to narrow the issue !! that's how debugging works.

Using Cleanrip right now although it takes a while to backup the games. I was gonna use Wii Backup Manager and put my Wii Disc in my DVD Drive and convert it from there but it just spits the Disc out.
I used Wiiflow a couple days ago but it got to 100% and it gave me the Exception (DSL) Error with a bunch of numbers. Ill try CFG Loader then I guess as thats my last option at this point. Thanks

Do you know a place I could find the latest version of CFG Loader?

the Wii disc are scrambled and disc sectors shifted, so the computer can't read it.
it can read/dump an already un-shifted disc image (burned ISO disc).

I'm not following CFGLoader development, you can find the official thread here : https://gbatemp.net/threads/configurable-usb-loader.147638/
I'm sure there is another thread for a modded version in the same section of the forum. it may be the latest one instead of the one you'll find in the official thread.

CFG Loader backed up the games fine although the games don't run on CFG loader (music stops playing then crashes a couple seconds after). They run on USB Loader GX, now all I need is Ocarina to start running properly

it's really strange each loaders having different behavior.
the one responsible for the compatibility is not the loader but the cIOS (the loader is not in memory anymore when you play the game).

Could it be hardware issue ? do you have an official wiimote? or third party ?
sorry for all these question, just trying to find the reason you have issues, could be anything you didn't tell because you didn't even thought it could cause issues.

it's a real EUR console, not a korean converted to PAL? etc.
these kind of thing you didn't tell or thought

All the Wii motes I have are official
I have the Blue family Edition Wii (M&S Olympic Games 2012 cos my white Wii packed in). Anyway I can know if it's converted?

Would it be worth it downloading another version of D2x cios installer that you know will work 100% just to be sure and rule that out of the equation?

you can try d2x cIOS installer 2.2 instead of 3.1
even if I never encounter errors with latest 3.1, I hears it has some issues (and that's why v2.2 was used as base for vWii d2x installer version).

you have the chance that googlecode is still online, in archived mode :
https://code.google.com/archive/p/d2x-cios-installer/downloads
you can find the installer v2.2 there.

replace the dol and it should be enough.
don't replace the ciosmap.xml or you'll have only d2x v6 available.
