I download the update, then the system tells me "update data downloaded" but then the prompt doesn't go away. It stays there.

Did you download the update via the 3DS itself? if your region is Japan it won't work downloading via the home menu you will need to get it else where.

My region is USA. And it still doesn't work.

I found some patched CIA's which is the way I installed the game. I also get asked to update to the latest.

I have tried to dump the DLC as a CIA using Hourglass9, Decrypt9 and GodMode9 and no luck. I also erased the DLC and downloaded again because I thought that the DLC might be corrupted but I got the same error: failed. I was able to dump other files, though. I couldn't find the Puyo Puyo Tetris DLC cia file anywhere either. What is wrong?

I don't believe there is much left? a few images but besides that it should be fully playable, some of the images don't appear to be easy to get at, same for like character names in the speaking scenes, minor things really.

I guess, but at the very least its been stated why its been stalled.

I haven't really had anytime to work on this, as I've been super busy with work. Hopefully I'll have some time in the future to finish this project. Also the translation of the "Online" mode has been suspended until further notice due to the recent 3DS bans.

Should be possible? I did a quick test and it worked in Citra but crashed on the 3DS itself, not sure why though I've not dealt with making BCSTM files before so could be that.
