What part of Plailect's guide did you get stuck at?
After doing everything right in section i at 3ds.guide, when it said "Launch SafeB9SInstaller by pressing (A) on it" in section ii, I ended up skipping to When prompted, "input the key combo given to install boot9strap" instead, and now when I try to hold stat and power my 3ds up it takes me to Godmode9 instead of where I was at at first. I should have waited until I got some proper rest before updating. I think I'll do that now. Sorry if it looks like I'm leaving the thread but I'll be back in at least 12 hours.

Are all the files still in place? Try renaming the godmode9 payload in the folder to another file extension so that the safe b9s installer is the only .firm file in the payloads folder.

Are all the files still in place? Try renaming the godmode9 payload in the folder to another file extension so that the safe b9s installer is the only .firm file in the payloads folder.
The start_safeb9sinstaller is a .bin file and GodMode9 is the .firm file. Other than that everything from Section I is in.

Which file should I be using and where does it go?
Neither. The page specifically links the one you need, which is SafeB9SInstaller.firm. As for where it goes, JUST FOLLOW THE GUIDE
Edit: What Luma version are you on? Are you already on Luma 8.0 and B9S and trying to update B9S, or were you trying to upgrade from A9LH to B9S?

There's a subfolder in the SafeB9SInstaller-20170605-122940 folder that just says "SafeB9SInstaller". It has SafeB9SInstaller.3dsx and SafeB9SInstaller.smdh. Which file should I be using and where does it go?
You should be using the SafeB9SInstaller.firm file, put it into the luma/payloads folder on your sd card. Then, remove "start_" from godmode9 (if you have it in its name) and just press start while booting. It will show the Luma3DS chainloader. Select SafeB9SInstaller and from that point follow the tutorial.

I was on some 7.0 version of Luma trying to update to B9S from A9LH.

Sorry for double-posting, but I feel like this is where I messed up. The guide itself is telling me to use the SafeB9SInstaller.bin and GodMode9.firm, and yet you are saying it's the SafeB9SInstaller.firm file. And on the subject of GodMode9, should I still be using the .firm file or should I switch to the .bin file?
EDIT: Okay, so I decided to use the start_SafeB9SInstaller.firm file and the GodMode9.bin file and it took me to the arrow sequence page like it did the last time with the start_SageB9SInstaller.bin and the GodMode9.firm files. Pressing (A) from part 2 of section ii does nothing when on the screen, so I am to assume that I just go on ahead with the arrow sequence?

Sounds like you successfully updated to B9S.

You got B9S. Move on.

WHY?! YOU MADE EVERYTHING LIKE 20+ LEVELS COMPLICATED! You don't need to put "start_" at the start of ANY payload! If you press start while booting up and none of the files start with a button assigned to them, it will start the chainloader AND you will be able to boot any payload you want. DON'T change the GodMode9.bin file. You should redownload the .firm file.

Well, I guess I upgraded to B9S. I felt like I was doing something wrong but @pixelmaster told me that I was fine from the start. Thanks man, and thanks to everyone else who helped. Sorry if I made a bit of a complicated mess out of things when trying to make sure I didn't do anything wrong. ^^;
