You should not transfer back. If you just format the target system without transferring back to the source, you should be able to relink. Now what you can do is to wait another week and transfer again. Actually, both your target's and source's NNID is currently linked to the source. You can try by formatting the source now and it will allow you to login target's NNID.

I'm confused as to why the target's NNID is on the source, because what I did was format the target, transfer the source's NNID to the target, finished the guide and then transferred the source's NNID from the target back to the source, so shouldn't only the source's NNID be on the source?

No. By formatting the console, what it allows you to do is just to link another nnid. However, the old one is still linked to the system on the server side. When a system transfer is performed, all nnid's that were linked to the system are all transferred. It may sound weird but that's how Ninty's account system works. As for now your target's and source's NNID can no loger be seperated by yourself, sicne they'll be transferred together. If for some reason you want to relink them back to where they were, you have to call nintendo and they'll do it for you on the server side.

Yeah, that's what I want to do, keep the source's NNID on the source and give the target its original NNID back. So my only choice is to call Nintendo? Just want to know because I live in Latin America, not the US.

Is there no way to unlink the target's NNID from the source with GodMode9 or something like that?

You probably should call the customer service the same region as your console. I'm not sure if Latin and North America share the same cunstomer service. Also remember to make up some legit reasons for why you would want to do that.

no. it's a server side thing that you can do nothing locally.

So I just got off the phone with Nintendo Support and told them I "lost" the source 3DS. I gave them the serial number of the target 3DS and they told me that they would transfer the NNID over to the target.

They won't discover I installed homebrew, right? And if they do, what will they do about it?

A month ago I would have said "nothing". But Nintendo just banned thousands of people from online services (excluding eShop access) for using CFW very recently.

Sorry, but unfortunately they can see you have homebrew, and there's a pretty good chance it'll get you banned at some point in the near future.

Well they already unlinked the ID from the source and I can still go online on all games, soooo...

I said "near future", not in "the next four minutes".

The most recent ban wave is over, they'll probably get you in the next one ;)

So pretty much the bottom line is, if anyone has been using custom apps and/or titles not installed through Nintendo eShop while online in the past, guess what? You're screwed! And it is only a matter of time before your console's unique hexadecimal ID in the LocalFriendCodeSeedB is banned from Nintendo's online gaming server. This will mean, your console can't access the Friend List or play any online functions in games.

If you have been online while using custom apps and/or titles not installed through Nintendo eShop and haven't been banned yet, that's because Nintendo hasn't caught up to you yet. They're still going through each unique hexadecimal ID's Activity Log on their server, and by Activity Log, I mean the Activity Log on their server, not the 3DS console's activity log. And it will be only a matter of time before you're banned too.

At least for now people at customer service didn't see anything outstanding or they wouldn't have processed your request.

However, confirmed by recent ban wave, Nintendo has their routine running on the server and 3ds to collect info and find out if your console is hacked. You should probably refer to Chary's post and find out what not to do to keep the console safe:

The last ban was a console ban but they're not banning your nnid, but we don't know if they have this mercy when the next wave strikes. IMHO keeping your NNID with tons of eshop purchases far from a hacked 3ds is really recommended.
