Homebrew Emunand help on AL9H to B9S guide

I completed section IV and tried booting into EmuNAND, but my setup is gone. I saw this message:

If, before updating to boot9strap, you already had an EmuNAND setup and would like to move the contents of your previous EmuNAND to your new SysNAND CFW, now is the time to follow Move EmuNAND before doing this section.

But my intentions were to continue using EmuNAND for my main and I didn't see anything past this point that looked like it would interfere with EmuNAND.

Tl;dr I don't know how to access my EmuNAND.

I know you're probably not wanting to hear this, but why would you want to keep EmuNAND? It's now pretty much redundant to have.
Laziness and I don't know how to transfer the contents of it on to SysNAND because my 3DS doesn't seem to load it or show it in GodMode9.

I tried to but "[E:] EMUNAND VIRTUAL" doesn't show up in the root. The thing is though I continued with the Section IV CTRNAND Luma3DS without attempting "moving EmuNAND".
It's fine to do the move emuNAND now, you'll just have to redo a bunch of stuff afterward (which is why it suggests doing it when it does). Maybe you don't actually have an emuNAND on that SD card? You could try finding emuNANDtool for your PC and see what it thinks (emuNANDtool lets you backup and restore emuNANDs).

Are you using the same SD you used before? Or did you format your SD with a tool (not just windows format)? Sounds like you lost your emuNAND :-(

Same SD, that's what I was worried about. I don't know what it could have been though. Is it possible a windows check and repair could mess with emuNAND?
Is it possible to restore emuNAND with a USBit SD card backup I made with before B9S?

If it's an image of the SD card - yep you should be able to restore it. Then check emuNANDtool can see it, then try move emuNAND again.

Could I also take it one step further and move over files from the current SD to keep my current games and installed CIAs?

I don't think the emunandtool works anymore. I know it had issues with RedNAND and later EmuNAND from EmuNAND9.
Yeah, I tested the tool with my other 3DS and it still couldn't find EmuNAND so I just came to that same conclusion. Back to the restoring EmuNAND on my 3DS, I tried restoring a backup which worked but adding some of my current 3DS files to the backup didn't work.

Edit: The SD card which is 32 GB and about 27 GB used doesn't show the files that make up most of it anymore, the card only shows files that make up 220 MB when copied.

Depending on the backup, it could be using different encryption. If you unlinked NANDs for example.

Your card might be fake/corrupt. I would test it. Works best on empty card.

I meant the original SD card where I lost EmuNAND it also seems to have hidden majority of the 3DS files and using explorer doesn't find them.
OH YEAH, LETS GOOO. What happened was the files on SD card that contained my games, saves and themes, were unreadable as I couldn't find them on SD card searching by explorer, so I used EaseUS Data Recovery to find the files on the current partition, found the lost files and brought them back. Then used USBit to restore an original backup of my SD and combined the lost files with the restored backup. Don't know what caused the problem in the first place but I'll just assume it was the windows error and repair fix on the SD. Thank you guys for the input on the thread, problem solved.
